I just got to western town, and talked to doctor shakura,
but now I cant find any more main quests, and an emergency boss signal keeps popping up.. what am I supposed to do?

The Boss signal you can just ignore. It happens all the time, regardless if you beat it up and win. Its there for the chance of getting DATA or Eggs...something like that. Its not a quest.

Doctor Shakura? Do you mean Doctor Kurata? If you check the Quest log to the right of the screen -- > -- it will list all available quests you are currently trying to do. If you can't find anymore quests there, its either because you completed them or you have not completed another quest that triggers the ones there. OR, you need to level up.
